this may be a silly question but I will ask it anyway...when cars are built for the California market, they are different I think because of the emissions...not sure if for any other reason. Now, since the CT200h is a hybrid and low emissions already, but still some emissions from the gas engine, are the cars in California built to a different spec than the CT200h's in the other states? And, if someone were to buy one from CA would it drive any differently because of emission's equipment?

I don't think so. California emissions are one of the strictest in the nation, therefore Lexus would build all cars to California emissions standards and distribute throughout the US. Also, as you mentioned earlier, the car IS a hybrid and by definition, already has low emissions, so it meets California's stringent standards.
